My case is set to close out soon, and I have a reaffirmation agreement which was filed pro se and also there is a presumption of hardship so I am waiting a hearing but nothing has been set, is it possible the clerk will close out the case or will the clerk keep the case open until the hearing is held?

I would imagine that the case has to be kept open until the reaff is hammered out (esp because there is a presumption of hardship) but you can call the clerk and ask -- they can't give you advice, which you know, but they CAN tell you the process, which is what you need to know right now.
